Flies! Organic fertilizer. Do I start again?

Hello

I bought the Earthbox soil mix with organic fertilizer and probably didn't top the fertilizer with sufficient soil. My herb seeds have sprouted, but so have flies and their larvae. The box sits on a balcony where we spend time outdoors, begin buzzed by flies or seeing their larvae is no fun. What's my best course of action, do I pulled out the sprouted plants and add more soil on top (though potentially burying larvae that will still eat and hatch) or do I start anew with new soil?

Did you use the plastic cover, I've never seen a fly issue with the organic fertilizer

I used the plastic cover. As we had a heatwave here this week (I'm in NorCal, Bay Area) I flipped it over and discovered the larvae and many flies at that point. I poked holes for where I planted seeds, guess they got in that way.
